The brass rivets used for this wagon are 1/16" and can be purchased in large packs from eBay or model suppliers.
I might try copper ones when I run out as they are cheaper.
As for geting them all lined up I used this wagon strip with holes drilled out where I wanted them:

I use brass escutcheon pins as they are much cheaper than rivets if you shop around. I have three sizes in stock, 20g, 18 g and 16g, but mostly use the 18g ones on wooden 4 wheel underframes. Being longer, they can be also used to reinforce glued joints when building in wood. I got the current supply from the US a few years ago, before their post office lost the plot on postal charges. From local woodworking suppliers they generally cost about the same as brass rivets, but I recently found a mob in Qld. that stock similar metric sizes for 1 or 2c each in quantity, so they'll probably get the next order.
Another useful fastener for rollingstock use is a #0 hex head lag screw. I've only found them from US suppliers, Micro Fasteners being the cheapest.
I'm not a great user of jigs, but I made an exception for wagon underframes and made some drilling templates out of shim brass for setting out the 'bolt heads' on underframes.
